The station was to have been unopened with Potong Pasir and Woodleigh stations when the government gave the go ahead to build the North East Line in 1996 as Punggol 21 was still undeveloped then. But as more developments of Punggol 21 were progressively unveiled, the station was opened with the rest of the line in 2003.

The operations control centre at Sengkang Depot was alerted to a fault at Punggol station at 6.09 am on June 22, 2003, 2 days after the North-East Line opening. Trains were disrupted between Sengkang and Punggol stations.
The tracks were not completely deactivated by the system, thus allowing trains to move out. Engineers were rushed to Punggol station to replace a faulty modem card in a computer that communicates with the train control system.
NEL operator SBS Transit also mobilised 35 buses to ferry passengers to Sengkang station, until train services between the two stations resumed at 7.35 am. Except for a 15-minute hold-up at Sengkang station at 6.24 am, the rest of the line was not delayed.
On October 8, 2008, a power supply problem caused disruptions between Sengkang and Punggol stations at about 9pm. Approximately 5000 passengers were affected and shuttle buses were activated to ferry passengers between the stations.
